Department Summary:
The Biologics Engineering with Advanced Mass Spectrometry (BEAM) group at Amgen South San Francisco applies state-of-the-art mass spectrometry to support the discovery and development of next-generation biologics. Our scientists provide detailed analytical characterization of large molecule reagents and therapeutic candidates, enabling Amgen’s biologics programs to advance with confidence, speed, and scientific rigor.
We are seeking a highly motivated Contract Research Scientist to join our collaborative, multidisciplinary team. The successful candidate will contribute hands-on expertise in LC–MS protein characterization and independently execute analytical workflows supporting projects across Amgen’s research pipeline. This role requires strong technical execution, organizational skills, compliance, critical thinking, and the ability to troubleshoot and resolve analytical challenges in a fast-paced laboratory environment. This position is 100% onsite in South San Francisco, CA.
Responsibilities:
- Independently execute standardized end-to-end LC–MS workflows (25%) for intact protein, glycan, and peptide mapping analyses, including sample preparation, instrument operation, and routine data interpretation.
- Independently maintain and operate routine mass spectrometry instrumentation (25%), including calibration, solvent management, performance monitoring, maintenance, and issue resolution.
- Characterize proteins and biologics using advanced mass spectrometry tools (25%), working with senior team members on complex structural mass spectrometry studies, analytical method development, and evaluation of new columns, reagents, and workflows.
- Communicate analytical findings, project status, and technical challenges (15%) within the BEAM group and across cross-functional teams to support coordinated project execution and delivery of tailored analytical reports.
- Ensure compliance (10%) with all Amgen safety, data integrity, and electronic lab notebook (ELN) documentation standards.

Requirements
Basic Qualifications:
- BS/BA + 6 years, MS + 3 years, or PhD in Analytical Chemistry, Biochemistry, or a related scientific discipline with substantial hands-on mass spectrometry experience.
- Minimum 2 years of experience building and executing LC–MS methods using Thermo Scientific mass spectrometers.
- Minimum 2 years of experience with peptide mapping workflows for PTM characterization, proteomics applications, or biopharmaceutical large molecule LC–MS analysis.
- Experience running high-flow LC systems, supporting LC method optimization for specific analytical challenges, and independently troubleshooting and maintaining performance of LC instrumentation
- Excellent written and verbal communication skills, with a commitment to scientific accuracy, collaboration, and clear data communication.
- Strong organizational and time management skills with the ability to manage multiple concurrent projects and priorities.
Preferred Qualifications:
- Strong expertise in protein mass spectrometry workflows and large molecule analytical characterization.
- Experience with Agilent TOF instrumentation and BioConfirm software for large molecule analysis.
- Experience performing or supporting biophysical characterization assays, such as DSF or MALS, for analysis of proteins and protein complexes.
- Demonstrated ability to independently design and execute LC–MS experiments for intact protein, subunit, and peptide mapping analyses using Thermo Scientific systems.
- Hands-on experience with in-solution and in-gel digestion workflows to confirm protein identity, determine PTM localization, and identify glycopeptides.
- Demonstrated ability to adapt to evolving project priorities and experimental challenges in a fast-paced research environment.
- Familiarity with electronic laboratory notebooks (ELN) and industrial laboratory safety practices.
Proven ability to proactively identify technical risks or experimental challenges and propose practical solutions. - Experience contributing to shared laboratory operations, including consumable management, laboratory organization, and operational efficiency initiatives.
- Experience delivering tailored analytical reports and communicating complex scientific concepts to cross-functional collaborators.
